There are two reasons:
System administrators in training get little or no education on GNU/Linux or *nix, and use Windows as their server software because they aren't used to have something better.
Microsoft gives out refunds and discounts on their server software, operating systems and Office for schools and migrating businesses, without the recieving party knowing that their software could be cheaper and better.
The high school I work at is using Windows on student computers only because most educational software is built for that operating system. We use Red Hat Linux, Novell NetWare and SmoothWall GPL for our server, firewall, file-server, etc.
However, there are more and more educational software avaible for Linux, and Sun is giving schools refunds when they use StarOffice for Linux.
